L’histoire se déroule environ deux mois après les événements survenus sur le sous-marin Tuatha de Danaan (fin de Full Metal Panic!).
L’organisation Mithril a vent d’une organisation secrète possédant une technologie probablement supérieure à la leur. Cette organisation du nom de Amalgam possède une “Black Technology” obtenue depuis un “Whispered” et compte bien en obtenir autant que possible. Sagara Sousuke et ses collègues font tout leur possible pour mettre un terme à cette organisation.
